Flats for a DSLR with Ha filter

Hi,

At times I use my modded DSLR with Ha clip filter mainly for the large FOV. I then use the BPP script with calibration only and superpixel do the stacking. My question is whether there is a correct way of processing the Flats taken with DSLR as these contain the unwanted G and B channels. Also these Flats are taken using the AV mode of the camera in that case wouldn't the auto exposure overcompensate the Red channel because of the lack of signal in G and B?
