I am tweaking my SA parameters, I decided as a sanity check to align the same image to itself. The registrations errors are all zeros and the matrix is the identity as expected, but I get unexpected results for the output interpolated image when using Bicubic Spline interpolation.
The output image has a black pixel all along one of its edges, and a black pixel along about half of a second edge. The rest of the output pixels match the input pixels exactly, the differences are only the zeros along the edges. It appears some pixels may be getting lost in the process.
I can upload the sub and a icon if necessary.
