StarRegistration not working on dithered subs?

I have a set of 21 subs all taken using dithering. When I try to register these images using StarRegister, it doesn't seem to have any effect. When I go through the "_r" registered images with Blink, the stars still jump about in a dithering pattern.

What might I be overlooking or missing, please?

Oops I meant StarAlignment of course. 
A second run of my set of 21 dithered subs through StarAlignment, gives me a set with the suffix "_r_r" and these are correctly star aligned. Why twice, though?

You must have forgotten to set a reference for the first run.  Try it again on a non-registered set of subs.  Make sure to set a reference frame.  If it works, then that is what happened.

The process won't even run without a reference so that wasn't it. After some more misadventures, I found my "set" of subs was actually two different groups together, and there was considerable difference in star locations between the two groups. Oops. For now, I'm assuming that was the problem.

That above wasn't  the problem, either. I still have to run StarAlignment twice and sometimes even that doesn't work. The subs are RGB by the way, does that have an effect? I need StarAlignment!

I can't think of any obvious reason why this should happen.  If StarAlignment is encountering errors then I wouldn't expect it to be producing output files.  Have you checked the process console log to see if there are any hints in there?  StarAlignment displays a lot of information on what it is doing.

Aha.
My bad.
I copied and pasted from the process console to study the log.
From this log, I could see that StarAlignment is working just fine. All the images are registered very well and then put in a directory where I did not expect them to go. My error on the default/output directory option.

So cancel this question, all is solved. Thank you very much for responding, people, especially RickS!  8)
