Subtracting Darks from Lights

I have an SBIG STF-8300 Mono camera.  I have been using the CCDOps software, that came with the camera for camera control.  I also use it for subtracting the Dark frames from my Lights.
 
Recently I tried using PixInsight’s Batch Preprocessing Script v1.40 for subtracting my Darks but had mixed success. I added my Master Dark and my Lights and run the script (see attachment).  It failed to remove the hot pixels so I tried un-checking the “Optimize dark frames” checkbox and tried again.  This did remove the hot pixels but the result was an image with significantly more noise than if I used the CCDOps software.
 
Am I doing something incorrectly or is there a better tool in PixInsight for subtracting Darks?
 
Any help would be greatly appreciated.
