That does this Warning Mean?

When bringing a image into Pixensight, I get the following warning in the process console box:

"** Warning: Deprecated format: FITS"

Is this significant?

FITS files are commonly used by image acquisition applications. As input format it is just fine. PixInsight considers FITS format as deprecated for saving processing results (i.e. as export format), because important metadata cannot be stored in FITS format, but they can be stored in PixInsight's own format (XISF).
