Sometimes I want to align just two images without changing the tone, contrast or color of the target image, just align the stars.But what happens is that the entire color scheme changes. Just now I used a greyscale image as the reference and an RGB image as the target. the image was an emission nebula, primarily red. the result was a pink and green image with odd colored stars.

What am I doing wrong. Advise appreciated.

Hi,
if you use te process "StarAlignment" the images get aligned without changing the Colors.

Gerald,

That's what I am using, StarAlignment. I use it all the time in processing subs. However this time I just wanted to align a prior color image with a recently stacked greyscale image and got the mess described above. I suspect that I inadvertently changed something in the StarAlignment setup or maybe there is some other setting that needs to be changed. Not sure.

Hi Eric!
Without seeing the original files, without seeing the StarAlignment Process Parameter
it becomes guessing.

For example:
Are both files calibrated in PI and 32-Bit Floating FITS files ?

Let me have the 2 original FITS Files calibrated in PI which you are using for StarAlignment
than i can check whats going on. (no TIF or JPG only PI FITS)

Like Gerald said we can only guess without your parameters and files. Now for a guess, make sure that Frame adaptation is not checked.

Nice guess. That was it.  Don't know exactly when and where that was checked. I think I was reading about the use of Frame Adaption and thought it would be helpful in the general registration of subs. Apparently not good for fully processed images of different types.
