This has probably been asked a hundred times but I still can't quite understand what's happening. 

First, I can calibrate an image set in the usual way and everything is fine.  If I first use the defect map tool to remove hot pixels and THEN calibrate I get the warning message indicating an incompatibility between the image and the dark frame but the results appear to be identical at least as far as the stats go. 

If I uncheck Calibrate the Master Dark, no error message and the calibrated image is different from before (my master dark is 10min while most of my imaging is done at 3min or less due to light pollution).

The only thing I can see different in the Defect Mapped image versus the raw image is the format of EXPTIME and EXPOSURE header entries (one is scientific notation, the other is a decimal number, 60.)

Thoughts, any one?

What are you including in the defect map? Only non-linear hot/cold pixels? I would apply it after the full calibration, since it uses information from the neighbors to "inpaint" incorrect data.

Oh, by the way, there was a bug in the DefectMap process. Juan has already fixed it, and is going to distribute the update very soon.

After calibration makes sense.  I'll have to try that next.  Thanks.
