stacking issues

I am using BatchPreprocessing Script for reg, calibration and integration of my DSLR images.  I assume my quality of images stinks because when it ttys to integrate the images it will say it can't integrate less than 3 images?  These were short duration unguided images with my scope for a test run (trying to get everything to work).  If there a way to fix this?  When I auto stretch each image that appear pretty close to naked eye.

Most probably the automatic registration failed to detect stars in your images, so there wasn't enough frames to stack. Use your calibrated images and register them manually (either by fine tunning the parameters in StarAligment, or using DynamicAligment). Then integrate them.
