assuming you are talking about the batchpreprocessing script, then i assume that the registration (StarAlignment) is failing. this is usually caused by out-of-focus subs, or subs with trailing, etc.
if you post one of the subs perhaps someone can figure out good settings for StarAlignment that will work.
