Where is the Color gone?

Hello,
Last Night I tried my modified DSLR on the Crescent nebula. I  made 25 pictures with 2 Minutes each and Loaded them all in PI. I went through the usual steps (Harrys Tutorials) with that, but I can not manage to get the nebula in its red Color. Even the Stars are all white.  :( following the Same steps with images from an unmodified Camera on Galaxies, Star Clusters or planetary nebula, the Colors are alright.
Is there something different when working with Images coming out of a modified Camera?

How was your DSLR modified? Did you use it before "unmodified"? I know you write "following the Same steps with images from an unmodified camera" but that does not mean the same camera model or even the same model.

Lastly, a dumb question, you do remember debayering the frames?

Hello Philip,
I do the Batch Processing and with that I debayer with Pattern RGGB and method VNG.
Options: CFA is ticked.
The non mod Camera is a Nikon D 7000 and the modified one is a Nikon D5000.
I just tried something else: I used Deep Sky Stacker to stack my subs and the Colors come out alright!
So it must have something to do with BP in PI. Something is wrong there.
