...appears to be impossible, because the aligned image always appears in a new window. Image Container will store the unchanged target image.
I imagine their has to be some workaround for this, e.g. a script solution. Any hints?

Thinking about it, a simple "Store result in-place" check box in the DynamicAlignment dialog would probably do the trick.
