I think I have managed to understand/find/fix where the problem is with the updater on Windows. However I have an additional problem: none of my Windows test machines reproduces these issues; the update process always runs flawlessly on my machines. I really don't know why.
Hence I ask for your help. Once we get this problem solved, I'll pack and release a new version of PixInsight for all platforms, including this bug fix and a few others.
I have uploaded new versions of the updater programs for Windows:
32-bit version:

http://pixinsight.com/tmp/PixInsightUpdater-windows-x86_64.20101226.zipThese zip files contain new versions of the PixInsightUpdater.exe, updater2.exe and updater3.exe files that you should copy to your bin installation folder (C:\Program Files\PixInsight\bin or C:\PCL\bin) replacing the previous ones.
To test the new updater, please do the following:
- Exit PixInsight, if you have it running.
- Uncompress the zip file and copy its contents to your bin installation folder: C:\Program Files\PixInsight\bin or C:\PCL\bin (or wherever you installed PixInsight). This will replace the PixInsightUpdater.exe, updater2.exe and updater3.exe files with the new versions.
- Delete the file 'updates.xri' that you'll find on your installation folder: C:\Program Files\PixInsight, or C:\PCL, etc.
- Run PixInsight Core. It will tell you that you have two updates (the reference documentation and the NoiseReduction module). Apply both updates and exit PixInsight to install them.
- Tell me what the update log says. Fingers crossed!
