Question on Comet Alignment Tool

I took a series of images of comet Lovejoy via a monochrome CCD using RGB filters as opposed to one-shot color.

I have watched Harry's video tutorial about Comet Stacking, but it appears to use a set of DSLR one-shot color images when processing. How do I go about processing the images taken with my monochrome setup? I have a set of Red, a set of Green and a set of Blue with the Red series taken first.

i think it should work the same - load everything into CometAlignment and mark the 1st/last images with the comet location, then create the registered frames.

then simply stack all the Rs, Gs, Bs etc. separately, then merge the 3 mono images to an RGB image per usual. they should all be registered to one another.
