Here's another puzzle that you may be able to help me with. In pre-processing if I use a flat master, the resultant image is devoid of it's green channel. Using only bias and dark masters everything turns out OK. I'm using a full colour image take with a cannon 1100d un-modded. This is on all my images not just one.

it's depend on light sources for flat.

What are you using as light source for the flat? Nevertheless, it really doesn't matter. If you use the color calibration tools, you'll end with the same result, and the color cast should be gone.
