DSLR "Auto Rotate" Problem??

I just completed taking a number of lights, biases, darks and flats with my 5d Mk III. When I tried to integrate the biases, the master came out in landscape orientation as expected but only about 2/3 of the frame had data; the right 1/3 of the frame was black. I then noticed that when I opened some of my frames in Photoshop they are portrait oriented and some are landscape oriented. I then noticed my camera has Auto Rotate on. Is this possibly the cause of my problem, and is there a way to fix things?

I've had a similar problem with an EOS 5D mIII even when AutoRotate has been switched off.
Can you tell me where you found the dcraw settings and what you changed?

The same problem here: Frames captured with the EOS 70D also when AutoRotate has been switched off show this issue too.
You can rotate the frames before processing if you know the right direction - which can be a problem in the case of flatframes. There is no batch routine available for this feature - so to do it frame by frame is very annoying.
I'm eager to know the trick with DCRAW settings too. The demand for an answer by Graham has been unnoticed for almost three months now. Can someone else help out here, please?

I had a similar problem and the solution was to select "Format Explorer" ---> "DSLR_RAW" ---> "Edit Preferences" ---> "Pure Raw" ---> "OK"

To be honest, it did not work well.
When I examined the suggestion more close I discovered that the oriention of a loaded frame was correct but it appeared in gray color only.
I fiddled with the options of "Edit Preferences" and came out the showed settings to get the desired solution.

if you are planning on calibrating your images, asking DSLR_RAW to debayer them is the wrong thing to do.

if you just want to open a subexposure to view it, what you've done is OK. but then if the DSLR_RAW setting is set to debayer, when you run ImageCalibration on the CR2/NEF files you should be passing the format hint "raw cfa" (no quotes) to make sure that the images are kept as mono images during calibration.
