Interesting. I had the same problem today. I stacked 50 subs with Maxim and didnt like the alignment. So I registered them with PixInsight and they turned out perfect. However when I stacked them I had black dots like yours. The only way they disappear is to not use calibration files.

I ended up just using DSS for my calibration.  While I can't say it's 'as good' as PI, it works and I don't have these dots appearing in my pictures.  I think it has something to do with whether or not my darks are 'optimized' or not.  I think DSS just does a better job of handling uncertainty.
