BatchProcessing Script Help

I am new to PI and trying to work out my processing with darks and lights. I have been trying to workout out my problems for a few days but am getting more confused so hence my first post here. I have been looking at the tutorials and reading this forum, I must be missing something.
I have some images taken with my DSLR darks and lights and I am using the Batch processing script as I am using a DSLR I believe I select the CFA option. I get a warning message about my lights saying that using lights with the script possibility not the best option but I continue. The calibrated images are not like my originals with most of the colour gone. I am not sure what my next step is with the images created? I don't mind doing the manual process option but i don't seem to be able to stack my darks and lights any other way.
I am on a Mac using 1.8 RC3.

Yes I have seen Harry's Tutorials which are very good, Thanks Harry but that doesn't really answer my questions.

If BPS completes without error and your integrated image is black, which is most likely, this is normal. Use the STF tool. This will allow you to view the image. If not, the problem lies somewhere else - settings perhaps.
