First, what an amazing product
Second... I run PI under kubuntu 12.10 and there seem to be some serious focus issues. I use focus follow mouse, btw.
1. If I move the mouse over the PI window it sometimes automatically pops to the front, making it near impossible to move the mouse to another non-PI window.
2. Sometimes the PI window pops to the front automatically, for example when running the preprocessing batch script. This makes it hard to use the computer for something else than PI and it could potentially be a security thread since keystrokes can be recorded by PI and not the intended program.
The only time the PI window should pop up automatically is when starting the program, otherwise let the user decide when it should pop up and steal focus.
