Help with manual image calibration

I have been sucessfully using the BatchPreprocessing script for some time now but ran into a situation where I need to manually combine the images.

I used the CometAlignment module and then realized that I needed to integrate it manually, so I did. I then followed the tutorials to get a master dark, master bias and master flat files. So now I have four files including the integrated lights.

The question is, how do I combine these files into one final image? What module do I load these four files into?

You must calibrate all Light frames before any processing. ( before integration / registration / etc. )

Is there a tutorial or instructions on how this actually works because I can't seem to find it. I have a set of Nikon DSLR images of a comet I really want to process. Since I have installed the CometAlignment module I assumed that I needed to run it on the lights first so that the frames will line up correctly for stacking. Now it seems you are telling me that is wrong so I have absolutely no idea how to proceed or if any of the files I have are useful.

That looks pretty good, thanks. I would assume that I would substitute CometAlignment for StarAlignment and the rest as per the instructions, correct?
