I click the bottom button that says  Browse documentation - which would help me with each process... and I get   "tool documentation not available".  Did something not install properly?

It is easiest to load calibration files and lights into the BatchPreprocessing script.  Just don't rely on it to do the final integration.  That final step is best done manually with the rejection parameters adjusted iteratively for the best balance of SNR and unwanted signal rejection.
