Maybe I overlooked it but having some minor issues with pixel rejection when WBPP does its calibration.
Where is this set?

not sure, but this is an integration function, not a calibration function...

Then why does it produce a set of calibrated files?

because it does not make sense to integrate uncalibrated files... WBPP is primarily a tool to match your lights with darks and flats. the integration it produces should only be used as a preview anyway.

edit - well, more correctly WBPP is also a tool for evaluating sub quality and weighting them appropriately for integration, as well as light/dark/flat matching. anyway pixel rejection would be found in the integration tab of WBPP but again it is recommended to load the _c_r or _c_d_r files from WBPP into ImageIntegration separately to create the master light.

Yes I integrate the registered results from WBPP. Are you saying that the registered files are NOT calibrated?

they are calibrated. that's what the dark/bias/flat matching is all about.
you asked about pixel rejection; that is a part of integration, and the idea of pixel rejection is not part of calibration. maybe i misunderstand your question.

I actually meant where are the calibration settings.

ok - well, i guess the extent of them are the CFA checkbox and the dark optimization checkbox. what do you need to change? generally speaking the only other options are whether or not to calibrate the bias during light calibration (a very rare case - almost no one needs to do this) and whether or not to calibrate the dark master during light calibration (but WBPP makes uncalibrated dark masters, so it hides this option since it should be turned on if there is a master bias loaded or if you choose dark optimization)
