Batch Preprocessing Script - Debayer parameters?

The new script is great - I love it. However I have 2 issues (I'm using RAW frames from my Canon DSLR):
1) the final image is upside down - is this the "fits bottom-up" setting?
2) the final image is very red - normally I have the usual "very green" problem with my RAW files... is there something I can tweak in the script to change the Debayer parameters?

Phil, the upside down is definitely the fits setting.  Uncheck it.

I think the other item has been mentioned before and it seems to be related to the calibration being done with monochrome calibration files instead of using RGB masters, but this has not been confirmed by Juan yet.
