ngc 2237 and surrounds in narrow band

It's not really unfortunate.  I'm sure Juan will enjoy the challenge of sorting this one out.  The weird part is that it is not uniform over the whole region. The fact that other software packages give the same result suggests it must be something inherent in the images.
Here is a quote from the StarAlignment documentation:
This initial step is a critical part of the image registration task. If stars are not detected accurately, the whole process will fail, or it will perform unreliably.
Could it be that something in one of the component frames is preventing accurate star detection in the centre region.  I say one, because it seems to me that two of your frames register correctly and one doesn't.

Indeed. Caliu, have you registered *all* the individual light frames for each filter with PI's StarAlignment, or just the three integrated narrow band images?

Getting that kind of misalignment is simply impossible with our StarAlignment tool, unless the images are already strongly deformed.
